This is a well-known issue that's been talked about quite a bit in this forum.
Depending on which was loaded first, Notes or Office, different things can lose focus. Right now all office autolaunches lose focus for me, but Adobe PDF's don't. And from what I've experienced, it's client-specific, so you have to see how it works on other machines.
There are a few work-arounds, but the person opening the document must be able to put the document in edit mode. Not a real-good solution if you like security.
